SUMMARY:ECE Special Seminar: "Bilevel Optimization for Agentic AI: From Theory to Retrieval-augmented Agentic Reinforcement Learning"
DESCRIPTION:Presented by: Quan Xiao\, PhD Candidate @ Cornell University \nDescription: “Agentic AI systems combine large language models with system-level design choices such as post-training data selection\, retrieval\, tool use\, and memory management in augmented inference. Training these systems involves multiple coupled objectives beyond task success\, including safety\, retrieval quality\, and adaptation efficiency. Sequential tuning can cause catastrophic forgetting\, while direct objective mixing training can introduce unit mismatch and obscure credit assignments across components. \nIn this talk\, I will present bilevel optimization as a framework for jointly learning LLM parameters and agentic-system design variables. I will introduce an efficient first-order penalty formulation that replaces lower-level optimality with a merit constraint\, avoiding Hessian inverses and differentiation through full inner trajectories. By turning the bilevel problem into a penalized objective with analyzable structure\, this formulation enables landscape analysis that leads to global convergence guarantees. \nI will conclude with an application to bilevel retrieval optimization for tool-using agents\, where retrieval enables LLMs to access up-to-date information and manage external memory. In this setting\, landscape analysis also guides the design of memory-efficient variants of the penalty method tailored to the application. Experiments on multi-hop and medical question-answering tasks demonstrate the effectiveness of jointly optimizing retrieval and the LLM. Using only a 3B LLM backbone\, the proposed approach outperforms direct inference with GPT-5.6 Luna\, as well as methods based solely on agentic reinforcement learning or retrieval optimization.” \nBio: Quan Xiao (https://jenniferquanxiao.github.io) is a Ph.D. candidate in the Department of Electrical and Computer Engineering at Cornell University. She received her M.S. in Electrical Engineering from Rensselaer Polytechnic Institute in 2023\, and her B.S. in statistics from the University of Science and Technology of China in 2020. Her research focuses on the theoretical foundations of bilevel and multi-objective optimization\, as well as their applications to generative\, agentic AI and hardware-algorithm co-design. Her work has appeared in leading machine learning and signal processing venues\, including NeurIPS\, ICML\, and IEEE Transactions on Signal Processing\, with papers selected for oral and spotlight presentations. \nQuan has received several awards\, including the IEEE Signal Processing Society Scholarship in 2024 and the Belsky Award for Computational Sciences and Engineering in Rensselaer Polytechnic Institute in 2023. Her research has also received supports from industries\, including Google and Lambda Research. \n  \nHosted by: Professor Yu Zhang\, Electrical & Computer Engineering Department \nWhen: Friday\, October 30th from 10:30AM to 12:00PM \nLocation: Engineering 2\, Room 506 \n  \nZoom Details \nhttps://ucsc.zoom.us/j/98981141879?pwd=VakP9XwQb4UlYSAFeacq3axlAyry25.1\nMeeting ID: 989 8114 1879\nPasscode: 816427

SUMMARY:Menendez\, J. (BMEB) - Resolving the variation and remodeling of human centromeres and telomeres with telomere-to-telomere genomes
DESCRIPTION:Centromeres and telomeres are essential for chromosome stability\, yet their highly repetitive sequences have historically limited study of their variation and dynamics. Centromeres direct kinetochore assembly on megabase-scale alpha-satellite (αSat) arrays\, while telomeres protect chromosome ends. Both vary extensively between individuals and across cell divisions\, developmental states\, and disease. Long-read sequencing and complete telomere-to-telomere (T2T) assemblies now make these regions accessible. Centromere identity is specified epigenetically by the histone H3 variant CENP-A\, which coincides with centromere dip regions (CDRs). CDRs are hypomethylated domains within active αSat arrays and can be detected from native long-read methylation. Telomere length also varies between chromosome ends. However\, subtelomeric variation makes it difficult to assign telomeric reads to a chromosome end without an individual-specific assembly. \nBuilding on haplotype-resolved near-T2T genomes from the Human Pangenome Reference Consortium (HPRC)\, the objective of this proposal is to develop long-read and pangenome-based tools that map kinetochore assembly sites and chromosome-end-specific telomeres. I will apply these tools across inheritance\, population variation\, cell-state transitions\, and cancer. In Aim 1\, I will use centrodip to identify CDRs from PacBio HiFi and ONT reads. I will track CDR stability across cell passaging and a three-generation pedigree\, and define CDR variation across the HPRC. In Aim 2\, I will develop pangenome-based tooling that assigns telomeric reads to chromosome ends with lr-giraffe. I will apply it to matched PBMCs\, LCLs\, and hiPSCs to trace changes in telomere length and telomere variant repeat (TVR) content across cell states. In Aim 3\, I will annotate kinetochores and telomeres in six matched tumor/normal cell line pairs from the CASTLE panel. From these\, I will define somatic centromeric and telomeric mutations and compare their variability to the baseline variation established in Aims 1 and 2. Together\, this work will define how kinetochore assembly sites vary and are inherited across the human population. It will also define how centromeres and telomeres are remodeled by cancer and cell state. These tools will extend pangenome-scale analysis into the genome’s most repetitive regions\, with implications for chromosomal instability\, cancer\, and aging. \nEvent Host: Julian Menendez\, PhD Student\, Biomolecular Engineering & Bioinformatics  \nAdvisor: Karen Miga \nZoom: https://ucsc.zoom.us/j/5047377540?pwd=Sb2mUlOcfQ5mX3T9TIDOMaeWvkfOR0.1&omn=92984500915 \nPasscode: 184739

SUMMARY:Asri\, M. (BMEB) - Genome Inference in the Pangenome Era
DESCRIPTION:Human genome references have provided unified coordinate systems for mapping genetic variation\, enabling numerous discoveries in genomics. However\, mapping to a single linear reference can be misleading or even impossible when a sample’s genome is highly divergent from the reference\, an issue known as reference bias. Recent advances in long-read sequencing technologies and computational techniques have made generating high-quality genome assemblies at scale more feasible than ever. This shift has paved the way for efforts such as the Human Pangenome Reference Consortium (HPRC)\, whose mission is to build a human pangenome reference that represents human genetic diversity and mitigates reference bias. In this dissertation\, I present methods I developed that contribute to building more accurate pangenome references and advancing their applications in variant calling\, ultimately enabling more accurate genome inference. \nFirst\, I introduce Secphase\, a tool for correcting read mappings with direct applications in fixing assembly errors. Secphase corrects mismapped Pacific Biosciences (PacBio) HiFi reads by leveraging long-range phasing information from Oxford Nanopore Technologies (ONT) data. As a core component of the PHARAOH pipeline\, Secphase was coupled with DeepPolisher\, a transformer-based polisher\, to polish 230 HPRC assemblies\, reducing errors by half. \nSecond\, I present HMM-Flagger\, a reference-free tool for detecting structural misassemblies based on the coverage of mapped long reads. It models read coverage using a hidden Markov model (HMM)\, enabling it to classify coverage anomalies as erroneous blocks\, false duplications\, or collapsed blocks. HMM-Flagger has been used extensively in the evaluation and selection of genome assemblies for the HPRC releases. \nFinally\, as an application of pangenomes\, I highlight work on extending DeepVariant to build a pangenome-aware variant caller by augmenting sample-specific input data with pangenome alignments. Using Element Biosciences reads\, pangenome-aware DeepVariant generated call sets with up to 46.5% fewer errors than existing methods. \nEvent Host: Mobin Asri\, PhD Candidate\, Biomolecular Engineering & Bioinformatics  \nAdvisor: Benedict Paten \nZoom: https://ucsc.zoom.us/j/91210219698?pwd=HA0b0by9HcKlKiBua7anVBZ7ZfSfJu.1 \nPasscode: 594980
