SUMMARY:Gomez\, J. (CSE) - Toward Sustainable and Secure Open Source Software: Discovery\, Measurement\, and Defense
DESCRIPTION:In March 2024\, a backdoor was discovered in xz Utils\, a widely used open source data compression library present in nearly every major Linux distribution. The attack was discovered days before merging into major distributions\, and if this had happened\, it would have allowed attackers to execute arbitrary code on millions of systems worldwide via SSH. \nThe success of this backdoor was enabled by two failures. The first was technical: weaknesses in the software supply chain allowed a malicious actor to inject code into a widely trusted release. The second was human: the project’s only maintainer\, overwhelmed and burned out after years of maintaining critical infrastructure alone\, was the target of a multi-year social engineering campaign\, in which a malicious actor built trust under a false identity and gradually obtained commit access to the project. This incident shows that software security failures and sustainability failures are not independent: an overburdened\, unsupported maintainer is itself an attack surface. \nAcademic and scientific open source software (OSS) faces both of these crises simultaneously. Projects that critical infrastructure depends on are maintained by researchers\, students\, and faculty who contribute in their spare time\, without dedicated security training or institutional support. Existing security frameworks including NIST’s SSDF\, OWASP’s SCVS\, and SLSA were not designed with these communities in mind\, and policy efforts such as the EU Cyber Resilience Act have shown that mandates developed without community input risk harming the ecosystems they are meant to protect. \nThis dissertation addresses the sustainability and security of academic open source software through two parallel empirical research tracks. The sustainability track combines GitHub’s REST API with LLM-based filtering to discover and characterize over 216\,000 institutionally affiliated repositories across 32 academic and research institutions\, finding that while 84\% include a README\, only 23.4% carry a detectable license and fewer than 2% include a Contributing Guide. Building on this dataset\, we develop a maturity-staged sustainability framework that classifies projects into four lifecycle stages and generates targeted recommendations for Open Source Program Offices (OSPOs). \nThe security track examines whether post-9/11 trade security programs offer a workable model for OSS supply-chain policy\, finding that effective frameworks require voluntary incentives and direct community engagement rather than top-down mandates. We further evaluate five large language models on the OWASP Benchmark for vulnerability triage\, finding that o1-mini reduces false positives by 20% over the Semgrep baseline\, demonstrating the potential for automation to reduce the security burden on individual maintainers. \nTogether\, these contributions treat sustainability and security as interconnected problems. SUMMARY:Kramer\, A. (BMEB) - Scalable phylo-pangenomics
DESCRIPTION:The COVID-19 pandemic generated genomic data at unprecedented scale\, with tens of millions of SARS-CoV-2 genomes deposited in public repositories and thousands of new sequences added each day. This dissertation develops methods for analyzing genomic datasets at this scale\, unified by the idea that encoding genomes according to their evolutionary relationships can make otherwise intractable computations practical. First\, I evaluate online phylogenetic inference\, in which new genomes are continuously added to an existing tree\, and compare parsimony-based methods with maximum-likelihood approaches under pandemic time constraints. For densely sampled SARS-CoV-2 genomes\, online inference with UShER and matOptimize produces trees comparable to established maximum-likelihood methods while requiring orders of magnitude less time and memory. I then develop tools that make phylogenies containing millions of genomes useful for downstream analysis and visualization. ShUShER enables privacy-preserving phylogenetic placement within a web browser\, allowing laboratories to analyze sensitive sequences without transmitting them to an external server. Treenome Browser co-visualizes the genomic variation of millions of samples alongside their phylogenetic relationships by operating directly on a compressed mutation-annotated tree. Finally\, I describe Panmap\, which uses Pangenome Mutation-Annotated Networks (PanMANs) to place\, align\, and genotype sequencing reads and to estimate haplotype abundances against reference collections containing up to millions of genomes. Panmap produces indexes hundreds of times smaller than graph-based alternatives\, improves genome reconstruction over single-reference workflows at low coverage\, and supports applications ranging from pathogen genome assembly to ancient environmental DNA analysis. DESCRIPTION:The accelerating adoption of zero-emission vehicles (ZEVs) in California is reshaping both the transportation and electrical grids at the moment as climate-driven disasters are intensifying in frequency and severity. This dual transition exposes a critical structural gap: existing resilience research treats pre-disaster evacuation readiness and post-disaster grid restoration as separate problems\, even though both are governed by the same underlying resource\, i.e.\, electric vehicle batteries. On the other hand\, same underlying constraint\, a damaged\, congested transportation network. This dissertation develops an integrated framework that spans the full disaster lifecycle\, coupling evacuation-phase EV readiness assessment with restoration-phase vehicle-to-grid (V2G) coordination. \nThe work begins by establishing a quantitative ZEV Evacuation Readiness Score (ZEV Score) that assess community preparedness across exposure of the region to various natural disasters based on historical data\, vulnerabilities of the available infrastructure and the adaptive capacity of the infrastructure under stress. This work was afterwards extended to 44-indicator resilience framework across 6 domains i.e. community engagement\, charging infrastructure\, mobile and backup power\, transportation routing\, exposure\, equity\, and community engagement. Validated on the IEEE RTS-79 network with Tesla Model 3 battery dynamics\, this coupling eliminates the “battery dead-zone” failure mode entirely\, reducing cumulative unsupported outage time from 54.3 to 0 hours under worst-case coordination scenarios\, while cutting total load shed by up to 18% beyond standalone repair coordination. \nTogether\, these contributions reframe EV fleets not merely as evacuation liabilities to be planned around\, but as a coordinated\, timeline-aware energy resource spanning both the flight from disaster and the recovery that follows. I propose replacing the generic reference with a personalized diploid genome graph constructed from a donor-specific assembly (DSA)\, which represents both inherited haplotypes of the individual. DESCRIPTION:Verbal autopsy (VA) is a well developed tool to collect information describing deaths outside of hospitals by conducting surveys to the relatives and caregivers of the deceased person. It is routinely-implemented in low and middle income countries\, where it often lacks sufficient resources to conduct the autopsy. The main task is to estimate both individual level cause-of-death probabilities and population level cause-specific mortality fractions. In this document\, we present three projects dealing with challenges current VA modeling faces. In the first project\, we build a shared latent class model for verbal autopsy\, which allows causes to share common symptom patterns. A truncated Bayesian nonparametric prior allows the number of latent classes to adapt to data\, while retaining a computationally tractable representation. We provide a general framework for few-shot learning of the VA data\, where limited labels can be combined in analysis with a potentially much larger collection of unlabeled symptom profile. Two complementary factorizations are considered to account for different types of distribution shift between source and target. In the second project\, we develop a conformal prediction procedure for verbal autposy. For each death\, we generate a conformal prediction set from existing VA model outputs\, which guarantees a marginal coverage of true cause from a fequentist perspective. We also investigate conformal Bayesian procedures that more directly incorporate posterior uncertainty from Bayesian VA models. In the third project\, we consider situations where source and target do not share a common cause list. SUMMARY:Zhang\, X. (STAT) - Predictive Generalized Variational Inference for Spatial Gaussian Process Model
DESCRIPTION:Spatially dependent data are common in environmental and climate studies\, where Gaussian process models are used for prediction and uncertainty quantification. Learning their covariance structure involves both statistical and computational challenges. Likelihood-based inference may be sensitive to covariance misspecification\, while repeated evaluation of prediction-oriented criteria can be computationally demanding. To study these issues\, we develop a predictive generalized variational inference (GVI) framework that learns a variational distribution by balancing proper-scoring-rule losses for conditional predictions with prior-based regularization. We first develop a marginal formulation for full Gaussian process models by analytically integrating out the regression coefficients and total residual variance. This formulation reduces the optimization dimension and focuses the variational optimization on the Matérn covariance parameters\, with Student-(t) conditional predictive distributions arising from the marginalization. We then develop a scalable formulation based on unordered nearest-neighbor conditionals. These conditionals define the predictive loss directly\, without treating their product as a joint likelihood. Because the same marginalization is not available in this formulation\, the regression coefficients and variance parameter are retained in a joint variational block. We evaluate logarithmic-score and continuous ranked probability score objectives through simulations and an analysis of December 2025 temperatures from 1\,218 U.S. Historical Climatology Network stations. The simulations compare different variational formulations\, scoring rules\, and covariance summaries using out-of-sample predictive evaluation. The real-data analysis compares likelihood-based and predictive GVI methods through cross-validation. We also examine the computational scaling of the nearest-neighbor formulation and consider extensions based on random local covariance matrices for heterogeneous spatial dependence\, as well as extensions to nonlinear regression and stochastic computer model emulation with quantitative and categorical inputs. SUMMARY:Devarajan\, K. (ECE) - Towards Multimodal Detection of Neuronal Signaling using Graphene Heterostructures
DESCRIPTION:Understanding neuronal function requires measurements that capture both the rapid dynamics and spatial organization of neural activity. Conventional neural interfaces often prioritize either high temporal resolution through electrophysiological recording or high spatial resolution through optical imaging\, while integrating these modalities within a single interface remains challenging. This work seeks to develop a transparent\, flexible\, and biocompatible neural interface that enables complementary electrical and optical measurements of neuronal activity. \nWe propose a graphene-based heterostructure neural interface that leverages the electrical\, optical\, and mechanical properties of graphene to enable electrophysiological sensing while maintaining optical access to the underlying neural system. The device incorporates a bowtie geometry that transitions from multilayer to single-layer graphene\, with the multilayer graphene regions serving as conductive leads and the single-layer graphene defining the primary sensing region. This architecture provides electrical connectivity while maximizing optical access in the region of interest\, establishing a platform for multimodal interrogation of neuronal activity. \nPreliminary measurements using simulated neuronal signals demonstrate detection of transient electrophysiological signals approximately 1 ms in duration and with amplitudes up to 100 μV\, establishing the feasibility of the device for resolving physiologically relevant neural signals. Building on these results\, the proposed work will extend the platform toward biological systems through interfacing with neuronal organoids and development of multichannel recording capabilities. SUMMARY:Chen\, Y. (STAT) - Flexible Bayesian Models for High-Dimensional and Longitudinal Discrete Data in Microbiome Studies
DESCRIPTION:Multivariate dependent discrete data routinely arise in microbiome studies. Analyzing these data presents interesting statistical challenges\, such as high dimensionality\, excess zeros\, large heterogeneity across samples\, and temporal dependence in longitudinal studies. Drawing inferences about objects of primary scientific interest—such as temporal trajectories of microbial abundance\, microbial interactions\, clusters of microbes similarly associated with environmental factors\, or networks of conditional dependencies—is more challenging due to these complexities\, requiring careful statistical modeling. Motivated by longitudinal microbiome experiments and large-scale fungal community surveys\, we propose flexible Bayesian models in which these objects are represented through low-dimensional or sparse structures\, regularized by global–local shrinkage priors\, and reported with uncertainty propagated through posterior inference. We first develop a Bayesian dynamic latent factor model for multivariate longitudinal count data. A rounded multivariate log-normal kernel links the observed counts to latent Gaussian variables\, and treatment-specific temporal trends of microbial abundance are modeled through Bayesian penalized B-splines. To better capture temporal changes in the mean\, dependence among microbial features is modeled through a low-dimensional factor structure with a Dirichlet–horseshoe+ shrinkage prior on the loadings. In addition\, continuous-time Ornstein–Uhlenbeck processes are used for the latent factors to account for temporal dependence within a subject. We next develop a sparse Bayesian probit regression model for high-dimensional presence–absence data to infer clusters of microbes whose presence has similar associations with environmental covariates. Due to the large number of microbes and excess zeros\, we first estimate a high-dimensional regression coefficient matrix using sparsity-inducing priors\, and then cluster the microbes based on the coefficient estimates. By using the posterior distribution of the coefficients\, we provide point estimates along with uncertainty quantification. Lastly\, we develop a Bayesian model that infers a time-varying precision matrix for longitudinal microbiome count data. While a covariance matrix describes marginal dependence\, a precision matrix characterizes conditional dependence among microbial features\, defining a microbial association network. DESCRIPTION:Coherent wireless reception depends on accurate channel state information\n(CSI)\, yet acquiring CSI through pilot transmission consumes\ntime–frequency resources that could otherwise carry data. This tradeoff\nbecomes more pronounced in time-varying and frequency-selective channels\nand in short-packet communications\, where accurate channel estimation is\nchallenging and pilot overhead can be significant. This dissertation\ninvestigates how CSI can be estimated\, exploited\, and refreshed more\nefficiently under limited pilot resources. \nFirst\, an adaptive deep neural network (ADNN) is developed for\nnon-stationary channels. When a received packet is accepted by the cyclic\nredundancy check (CRC)\, its detected data symbols are reused to obtain an\nimproved channel estimate for online retraining. This allows the\nestimator to respond to changes in channel statistics without requiring\nexternally supplied CSI labels or additional pilot transmissions. \nSecond\, an LSTM-based OFDM estimator is developed to jointly exploit\ntemporal and frequency-domain correlation. Pilot-based LS estimates and\nreceived samples at non-pilot subcarriers are processed over a temporal\nwindow using an encoder–decoder architecture. The estimator achieves\nlower MSE than conventional LS interpolation and frequency-domain LMMSE\nacross the evaluated pilot configurations\, and generalizes without\nretraining to an unseen channel profile. \nThird\, the LSTM model is extended to short-packet systems where the time\nbetween channel observations varies. The model accounts for the age of\npreviously acquired CSI\, allowing it to distinguish recent channel\ninformation from stale information as the channel evolves. The resulting\nage-aware model improves channel-estimation accuracy with only a small\nincrease in model size and inference cost. \nFinally\, the dissertation studies how pilot transmissions should be\nscheduled to minimize the long-term average age of information (AoI).\nThe problem is formulated as a constrained Markov decision process that\njointly accounts for AoI and the age of CSI (AoCSI). DESCRIPTION:Slime is on Their Side: Celebrating 40 (Official) Years of the UCSC Banana Slug Mascot\nWhile rumors and stories abound about the sea lion vs. banana slug controversy of the 1980s\, the full history of the banana slug as UCSC’s long-running student chosen mascot has rarely been explored. In honor of the 40th anniversary of the vote to re-adopt the slug as UCSC’s mascot\, join University Archivist\, Kelsey Knox on a dive into archival sources that show the slug’s early origins on campus\, how a unilateral decision by Chancellor Robert Sinsheimer attempted to change the narrative\, and how students pushed back and ultimately won back our beloved slug. \nKelsey Knox earned her B.A. in American Studies from Porter College in 2012. She served as a Resident Advisor for two years at Porter College. She also participated in the UCDC program\, interning at the Peace Corps Records Office. After graduating from UCSC\, Kelsey went on to complete her Master’s of Library and Information Science degree from UCLA in 2014\, where she focused on Archival Studies. Kelsey spent 8 years working as an archivist in the Los Angeles area before being hired as the University Archivist at UCSC in June 2023\, her dream job. As University Archivist\, Kelsey is responsible for documenting\, preserving\, and making available UCSC’s history\, from the founding of the university to present-day. DESCRIPTION:The Institute of the Arts and Sciences invites you to a screening of the video-performance Under the Mantle of an Idocile Dream (Bruna Castro\, Brasil\, 2026)\, followed by a conversation between Denise Carrascosa and Gina Dent around the historical\, political and spiritual relations between Afro-Brazilian ancestrality\, visual arts and abolition feminism in Brazil. \nDenise Carrascosa is a writer\, lawyer\, and full professor of literature at the Federal University of Bahia\, in Brasil. She holds a Ph.D. in Theory and Criticism of Literature and Culture (UFBA) and completed postdoctoral studies in the History of Slavery in Brasil (UFRB). In 2010\, she launched the abolitionist project Indocile Bodies and Free Minds: an art-education program for literary writing at the Women’s Prison Complex in Bahia\, where she established\, together with sentenced women inmates\, the Free Minds Library (2012)\, enabling Sisters inside to access sentence remission through reading. \nGina Dent is Professor of Humanities and Faculty Director of the Institute of the Arts & Sciences at the University of California\, Santa Cruz\, where she has won awards for her teaching (Dizikes Faculty Teaching Award)\, advocacy (Chancellor’s Award for Diversity)\, and research (Innovator of the Year). Currently\, she serves as Principal Investigator and Co-Director for Visualizing Abolition\, a multidisciplinary project—involving exhibitions\, events\, fellowships\, and academic programs—addressing the global crisis of incarceration through art and visual culture. Her recent collaborative projects grow out of her decades-long work as a social justice advocate—Abolition. Feminism. Now. (co-authored with Angela Davis\, Erica Meiners\, and Beth Richie\, Haymarket 2022)\, and Seeing through Stone (exhibition catalog\, Marquand 2024). She works with several organizations nationally and internationally\, including Columbia University’s Center for Justice and Australia’s Sisters Inside\, primarily on justice-related concerns.

DESCRIPTION:The Institute of the Arts and Sciences invites you to a screening of three short films by Patrícia Freitas about women and incarceration in Brazil\, followed by a conversation with the filmmaker. \nFleeing Firminas features moments of women inside the Women’s Penal Complex of Salvador in Bahia\, Brazil participating in the creative writing workshops . \nFleeing Roquelina follows writer Dona Roquelina’s release from prison. \nRioters is an in-production feature-length documentary that begins in the Lemos de Brito Penitentiary in Salvador and tells the stories of Black women from the post-abolition era in old Bahia to the present day; women who dared and continue to dare to occupy spaces that\, though still hostile to them today\, allow their art\, knowledge\, and ancestral power to resonate. \nPatrícia Freitas\, documentary filmmaker\, holds a master’s degree in literature and culture from the Federal University of Bahia (UFBA)\, and is an associate researcher at PAVIC—Researchers in Audiovisual Media\, Iconography\, and Content. In over two decades of work\, she has directed documentaries such as Ira (2004) on religious racism\, which received an honorable mention at Cinesul (2005) and the Ibero-American Film and Video Festival (2005) and was screened at the Ethnographic Film Festival (2005)\, Negros em Movimento (2005)\, about Black theater in Bahia and Rio de Janeiro; and Enquanto te espero\, a luz coalhou (2018)\, a poetic documentary screened at the Arqfilm Festival in Santiago\, Chile\, and Puebla\, Mexico\, among others. In recent years\, she has worked as an assistant director on the series Enredos da liberdade (dir. Luis Carlos de Alencar)\, currently streaming on Globoplay\, and as a researcher for the series Histórias submersas (dir. Paulo Alcântara) and Todos os sonhos (dir. Sofia Federico)\, both aired on TVE Bahia\, among others. She also served as an assistant to Joel Zito Araújo and Hermano Penna\, leading figures in Brazilian cinema.
